They're given to you during an event, as part of normal gameplay, if your relationship with two of the characters is sufficiently high. As far as I can tell, they don't do anything, although one is involved in an easter egg.
In the opening sequence on the shuttle, there is one hidden item.
Once you get onto the station, the motor, wire, and strap already mentioned in this thread build something.
Once Hiroshi opens up shop, there are several gifts available for purchase. It's simple enough to figure out where they all go for maximum effect, futuredisc to Ami, mirror to Ayane, BattleMen III to Chiemi, powersauce bar to Taka, and bracelet to Yuri. Two of these can be used differently for additional effect.
When you first go down into the tunnels, you find a strange glowing pentagram. Later on, you see Chiemi painting another.
Each monster you fight has a number of spots you can attack. Most can be hit (with random chance) at any eye skill level. On each monster, there is one moderately difficult spot that does twice the damage, and has the potential to weaken the monster's attack power. There is a more difficult spot that does four times the damage, and has the potential to stun the monster for the current round, meaning they cannot attack back. The higher your eye skill, the higher your chance of landing a hit if you attack those spots. Most of the spots are listed in the descriptions of the monsters. The x4 weak point on the last monster is particularly tough to find, as it requires a bit of an intuitive leap. Think about what you do find on its body, and what you often find on such things that would be a weakness to attack.
Most of your relationship stat is going to be from interacting with the characters in your free time, either complimenting them (eye), chatting with them (mouth), or sparring with them (hand). Depending on the character's skill affinity, these interactions may experience a +1 or +2 on effectiveness. There are six different moods the characters can be in, and each of those moods adds an additional -1/0/+1 or -2/0/+2 effectiveness to the three interactions.
These modifiers add onto your base level, which looks like it's half your current skill level in that area. Each of these interactions take a third of the day, as does training, meaning you can only interact twice on even days and once on odd days. Additionally, you can only trigger one event per time period (third of day), and you have several to get through before reaching the sex scene. This creates a bit of trade off, in that it is beneficial to train heavily early on, to make these interactions more effective, but if you wait too long, you may run out of time to get everything finished up. This is especially important if you're going for one of the threesome scenes.
